Yes, there are two quest lines, scientist quest line (last mission gives nanobot shelter) and Yuttos quest line.
To do the final mission for the yuttos, and get greater nanobot shelter, you HAVE to complete all the scientist quest line.
The order doesn't matter, do all the yuttos except final one, then scientist, then final yutto mission, or do all scientist, then all the yuttos including the last.
